As for why Jack was in the clouds, it was because he had wanted to see if he could swim in the Sea Clouds.

Sky Island not only has Sea Clouds but also Island Clouds. Ships cannot sail on Island Clouds, but their self-made jet devices allow them to slide on the Island Clouds.
The Island Clouds have properties similar to land and can support plant growth. However, there are no seeds within the Island Clouds, so the seeds for the plants here come from ships from the Blue Sea and from the remnants of Jaya Island that were carried up.

“Don’t be nervous. I’m only here to retrieve my stuff, it’s right here.”
